That is what use to happen with signs, everyone use to have a stack of signs.. now its happening with swords? Just make sure u don't throw them on the ground or die with them or it will release them all from the stack.. preferably you should empty your inventory of everything you want to keep then jump in lava to destroy the items completely.

I'm noticing that you have everything in your inventory mostly stacked. Could you have an inventory tweak in your game that stacks food/other items? IT comes with the YogBox, otherwise it's a plugin, or something, interfering with it.

Unstack them, painfully by getting them and placing them one by one in the chests.

no i dont want to lose a bunch of stuff!
